I had the current version of Quick Time installed and then I tried an older version that was recommended. I was using longer files that were an hour and a half long and the audio would mess up the way I described in my OP. I recommend rendering the video out as an avi or wmv and then importing it. mov files are listed as compatible with vegas 11 & 12, they are buggy.
